The Influenza Sequence Database is a curated database of nucleotide and amino acid sequences. It is intended to provide the research community with easy sequence deposit and retrieval capabilities, together with tools tailored, in particular, to the analysis of hemagglutinin and neuraminidase sequences.
, the new group leader of T-10, and colleagues have developed an off-lattice minimalist model to describe the effects of pressure on the folding kinetics of proteins ( PNAS ). The model captures the combined effects of the folding transition state and chain configurational diffusion on activation volume changes in pressure-induced protein folding and unfolding.
Notable News and Announcements
  • Four of the ten most cited LANL publications between 1995-1999 , including the most cited article, were contributed by T-10.
  • George Bell , former group leader of T-10 and director of T Division, died May 28, 2000. Bell, a Laboratory Senior Fellow, came to Los Alamos in 1951, joining T Division's effort to design and develop the world's first thermonuclear weapons. Bell later co-founded T-10 and was at the forefront of the human genome project. He is also remembered as a world-class mountaineer.

What is Theoretical Biology?
Theoretical biology may be defined as the application of reason to biology. In this sense, every biologist is, at least part of the time, a theoretical biologist. However, the daily goal of a theoretician is to explain the biological world. The theoretical biologist's product is a theory, an idea, not an observation or an experimental result, though it is based on them. This is what sets the theoretical biologist apart from other biologists. The theoretical biologist delves deeply into all the data available, comes up with unexpected relationships, tries to quantify them using all the tools of reason (math, logic, computers, etc.), and makes specific predictions about the outcome of future experiments and observations. Sometimes a critical experiment would never have been done without the inspiration of your theory in the first place. There is nothing more satisfying than seeing your theory proven correct.

Theoretical Biology / Bioinformatics Group Welcome to this public WWW server of the department of Theoretical Biology at the Utrecht University Faculty of Biology , the Netherlands. Our Theoretical Biology group performs fundamental research in Biology by means of formal models. Examples of the Biological areas that we cover are ecology, spatial pattern formation, (molecular) evolution, immunology, and ethology. Our formalisms range from mathematical models, cellular automata, genetic algorithms, to discrete-event individual-oriented simulation models. We have coined the term Bioinformatics for the study of informatic processes in biotic systems. Our Bioinformatic approach typically involves spatial, multi-leveled models with many interacting entities whose behavior is determined by local information. Theoretical Biology
The Estonian school of theoretical biology as a tradition of holistic, developmental and constructivist ideas in general biology goes back to Karl Friedrich Burdach, one who coined the term biology in 1800, and his pupil, a greatest biologist of the 19th century Karl Ernst von Baer . Among their followers can be named Gustav Teichmüller, Gustav von Bunge, Jakob von Uexküll , Evald Oldekop and many others. Since 1974, the Theoretical Biology Group in Tartu has been a meeting place for the researchers in theoretical biology of all its different approaches.

Olivier Cinquin Publications Roles of positive and negative feedback in biological systems , Cinquin O., Demongeot J., C.R. Biol. HTML version Postscript version PubMed record Abstract We discuss the influence of positive and negative feedback on the stability of a system, which is not clear-cut, and involves complex, mathematical problems. We show in particular that positive feedback can have a stabilising effect on some systems. We also point out the role that positive feedback plays in the digital treatment of signals required by cellular signalling, drawing on analogies from electronics, and the role that negative feedback plays in making a system robust against alteration of its parameters. Both positive and negative feedback can be seen as important enhancers of the properties of biological systems.
Positive and negative feedback: striking a balance between necessary antagonists , Cinquin O., Demongeot J., J. Theor. Biol. HTML version Postscript version PubMed record Abstract Most biological regulation systems comprise feedback circuits as crucial components. Negative feedback circuits have been well understood for a very long time; indeed, their understanding has been the basis for the engineering of cybernetic machines exhibiting stable behaviour. The importance of positive feedback circuits, considered as "vicious circles", has however been underestimated. In this article we give a demonstration based on degree theory for vector fields of the conjecture, made by Rene Thomas, that the presence of positive feedback circuits is a necessary condition for autonomous differential systems, covering a wide class of biologically relevant systems, to possess multiple steady states. We also show ways to derive constraints on the weights of positive and negative feedback circuits. These qualitative and quantitative results provide respectively structural constraints (

Master Program Theoretical Biology and Bioinformatics
Theoretical Biology and Bioinformatics Group Utrecht University
Mission of this Master Program
Bioinformatics is a very important 'growth area' in modern biology, pervading all other biological sub-disciplines. The master program builds on 25 years of bioinformatics research and teaching in Utrecht. The term Bioinformatics is used in the broad sense: the study of informatic processes in biotic systems . This includes both 'static' bioinformatics and 'dynamic' modeling approaches of bioinformatic processes. The combination of static and dynamic bioinformatics is rather unique internationally, and will give the students a chance to explore the frontiers of bioinformatic and theoretical biology research. The aim is the development of biological theory at the appropriate level of detail.
Research area's included in the program
Emphasis is on research on informatic processes in biotic systems. The program includes:
(1) Static bioinformatics or bioinformatic pattern analysis (i.e. bioinformatics in the narrow sense) e.g.
  • genome analysis (genome evolution, genomic contexts, protein function prediction)

Ratiomorphic strategies in human cognition
We have a long-standing interest in the origin and composition of human reason. In contributing to "evolutionary epistemology", viewing life as a cognition-gaining process, we explore empirically those components of human reason that presumably are the results of a long process of adaptation, i.e. genetic learning, during phylogeny . In psychological tests, people confronted with either a patterned or random sequence of events are asked to decide whether the mechanism generating the sequence is of a determined or indetermined nature. The results show that humans doing the very same task and problem use different (degrees of) problem-solving strategies, depending on education, age and personality. (Ludwig Huber)
Individual and social learning in vertebrates
For several years we have been studying the adaptive modification of behavior by means of perceptual and associative learning. We are working in several laboratories with animals of three taxonomic groups of vertebrates: birds, mammals and fish.
